Genomics, Genetics, and Proteomics Analysis

We have extensive experience in the analysis of genomic, genetic and proteomic data and can offer fast analysis turnaround with rigorous quality.

Gene Expression

We provide genomic analysis services for academic investigators, institutes, and the biotech/pharma industry. These services include:

  • Detailed quality control analysis (QC metrics, visualizations, etc.)
  • Gene and probe level analysis to detemine differentially expressed genes (disease studies, time/dose studies, survival studies, etc.)
  • Fold change/ p-value tables
  • Demographic and confounding variable analyses
  • Plots (PCA, clustered image maps, QC plots, etc.)
  • Pathway/gene ontology analyses
  • Write-up of analysis results and methodology used

We have experience analyzing data from the Affymetrix platform as well as two color (cDNA, Agilent) and other one color (Codelink, Illumina) platforms.

Our background in clinical trials and regulatory issues enable us to provide rigourous analysis of genomic data within clinical trials, for example prediction of efficacy/safety responses or identifying biomarkers.

Projects Include

Meta analysis of 12 microarray studies for the Stanley Medical Research Institute.

Predictive modeling for Gene Logic's toxicogenomics program.

Analysis of brain development in males vs females

Methods for identifying co-expressed genes from databases

Gene expression analysis of treatment response to epilepsy in animal models

SNP / Haplotype Analysis

We provide analysis of candidate gene or whole genome SNP studies.

Methodology we use:

  • Quality control analysis
  • SNP level analysis by logistic regression, potentially adjusted for covariates
  • False discovery rate analysis and permutation based multiple comparisons adjustment
  • Haplotype analysis via EM algorithm and multivariate approaches (binary PCA, PLS)
  • Visualizations (binary clustering, binary PCA)
  • Summary by gene/region/chromosome/pathway/GO terms

Proteomics

Statistical analysis of proteomic data, including Mass Spec and protein arrays.

Bioinformatics

Elashoff Consulting provides bioinformatics analysis services, such as sequence analysis and annotation.
